I'm getting the Impression that you left out a few details,
"Did the LEO's ask you if you would mind if they searched your vehicle?
I get the impression since you were uninformed enough to take a handgun into NY that you felt you had nothing to hide so your response is sure go ahead and look. They then find a round of ammunition,at that point they now have enough Probable Cause to search your entire vehicle, whether you agree or not
Ignorance of the law is no excuse,I'm not sure if Georgia requires a class to get your carry permit, but this would be a good reason to take one with the Instructors pointing out that the Permit is good in your State but is not honored in every other State, and you need to research where you can and cannot have a firearm.

Life is hard. It's even harder when you don't know where the easy victim selection zones are.

Judging by the facts of your post, your rights were not violated. You made a couple of mistakes. 1) Took a firearm into a state that does not observe the 2nd Amendment, 2) Allowed a search of your car, 3) did not know the law of the state into which you took your firearm. While the laws of NY are certainly draconian, they are the laws of NY. You are pretty much to blame on this one.

This is a perfect example of the harm done to the unwitting and the ignorant and the naive who assume their CHL works just like a DL, anywhere in the US.
LOL. Wow... All I can say is that the words "unwitting", "ignorant" and "naive" really shouldn't be used to describe any person who is supposed to be responsible enough to carry a firearm in public!

And just why were the police searching your car?... You say that you have Georgia plates? I'm thinking there are some parts to the story being left out. Unless it was on a bridge or at a tunnel I dont see them searching a tourists car. I'd like to know where and what time this happened. At this point I just have to go Hmmmm !

I put up a like, because you are really sort of right.

Unfortunately, lots of states have no training requirement and lots of others don't get into the reciprocity stuff as part of the course. Unwitting, ignorant, and naive about all the variations on state law may have nothing whatsoever to do with the person's overall level of competence and safe handling ability. Plenty of licensed gun-toters never
set an eye on this site or anything else educational after they get their permit. That's just the way it is. And if anyone dares
suggest more mandated training, well--- you know what half our participants will start to chant.
