I've shot them both and they will both kill you dead.
That being said, go with the biggest caliber that you can comfortably shoot...

i'm a tried and true XD fan... .40 service and 9mm SC. one of the only negatives i've heard about them is the very occasional locking block failure in older models. the .40sc is apparently the most prone to these. That being said, the new models have supposedly addressed this weakness.
i love both my XD's.... i'm holding out for an XD .45 SC which has to be coming to market in the near future.
I tried both before I bought mine. I chose the xd9sc because of ammo costs. You'll be happy with either, but since you have the xd9, why trade it, unless you get a great deal.
In such a small package I would stick with the 9mm. More ammo and less recoil in such a small package,
I used to own an XD .40sc and a 4"service model and loved them both! I thought the recoil was very manageable on the sc and it was a very straight shooter. The only reason I got rid of it was my love for .45acp. I pick up a kahr P45 in its place. If Springfield made an xd .45sc, I would most definitely pick it up.
Both the indoor ranges I know of rent XD's, so you can probably try before you buy. If they don't have an XD40 sub the Service is pretty similar. I've shot both on the same day, and noticed slightly less recoil on the service, don't know I'd notice if I shot on different days.
