Just oil the heck out of the inside parts before you go and put it in zip lock bag. Water won't stick to oiled parts and you can strip, dry and clean when you get home and you won't have any rust anywhere. If it's a blued revolver, light grease on exterior will also keep it from rusting.

I carry in a OWB 3 slot for my HK USP while kayaking. It seems to ride more comfortably that way. I use a kayak life jacket so, it is cut high to fit a skirt . Also, as mentioned , I use a Blackhawk ind. lanyard to make sure the HK stays with me.
I have found this the best way to carry for me. Often I will do a weekend camp/kayak trip, never had a problem with this combo yet.

I also flat water kayak, and there's 2 ways I carry. Either way, I keep the gun in Ziplock baggie. If it's an extended trip (camping) I have my internal frame pack tied down infront of me with my Glock in a side pouch. It is very easy reach if I need it in a hurry.

If Its a short trip I have a butt pack with water bottles on the sides. Inside I keep our first aid kit in bottom and gun on top. When I get in the kayak I place the pack on the floor of the boat between my knees.

I use a fanny pack in my kayak...
Used to have a Taurus revolver, but now take my Glock-36...got to be able to discourage those gators in mating season, don't ya' know...

How about in a "discrete" thigh rig. something could be made to disguise the firearm but put it at arms reach. You also need to worry about retention during tipping and self rescue. I know you said flat water, but you never know. I am an active flatwater kayaker and kayak fisherman. I do not typically carry on the boat though.

I don't typically carry on my kayak either unless it will be a totally flat-water excursion. In that case, I usually use my dry-bag. But I make it a point of not opening the dry bag on the water itself; only after landfall.

I take more comfort from having the paddle, which can be used as a weapon, and a knife attached to my vest. Mine is a Benchmade 100SH2O, which is a dive knife with a combo-edge, modified sheepsfoot blade and bright yellow handle scales. The steel is H-1, said to be unrustable.

When I'm out canoeing, I use a fanny pack. It is able to work with the life vest. I also give the gun a good coating of oil.
