What's the difference?

I often read how someone prefers a short guide rod over a full length.
Why is one preferable over the other and how does it affect performance?

For what type of gun? I'm assuming a 1911, but some clarification would be nice.

In that case QKs post proved by Pete spells it out pretty good.

I've found them to be of no real benefit to anyhthing and they can be a pain during disassembly and reassembly.

I recently removed two full length guide rods (FLGR) from my Springfield and my Colt and there was no difference in performance, only a difference in ease of field stripping.

As QKs post states the two piece FLGRs can come undone at the most inoppurtune moments. The one pieces are better than a two piece IMHO as there are no extra tools for disassembly, with a 2 peice you need to tighten/loosen the forward half with an allen wrench.
